But there are still amethyst, onyx (understandable why they wouldn't use it), opal, steel, iron, etc. Why X and Y? Maybe they refer to chromosomes and one denotes the male journey and the other the female.

Two fundamental issues with that, though.
1) Males have both the X and Y chromosomes, so that creates an identity crisis. 2) The human body cannot exist without the X chromosome. If some genetic defect occurs and the infant ends up with two Y chromosomes, it'll die. So, technically, Pokemon Y should already be dead.

It's slightly more creative than Pokemon 3D or 3DS. I assume Z will be the bridge game.

I'd like to see them do something a bit different. I'd like to see Z be the Yellow to X and Y's Red and Blue. Just change a bit more than a few trainers' pokemon and the legendaries.

I would as well. The only problem is, are they willing to put the time and effort into changing it up? Most likely not. I wonder if even the same crew is still working on gameplay and content as the people that made Yellow and Gen 2.

Crystal had some differences from Gold and Silver, beyond a few new Pokemon layouts. The theme of the beast trio, adding animations for the Pokemon, and minute storytelling changes.
Emerald was a combination of Ruby and Sapphire, and then some. There were some big changes to the entire structure, including new trainers and new battles all together.
Platinum was significantly less different, but it still stood apart in a few ways. Most of theme were aesthetic, though.

Crystal and Emerald were certainly sufficiently different from their respective generations, but not as different as Yellow was from Red and Blue.

I wouldn't count them out of the scene just yet. I hadn't played anything beyond Crystal for quite some time, and by the time it had a modicum of my attention was around when Black & White came out. I dismissed those games for the longest time, and am now seriously regretting it.
After all that, I'd like to think that this just the tip of the iceberg. Some of the shown monsters look really cool. The starters are awesome and adorable at the same time, Honedge is a jaw-dropper, and the legendary monsters... *gets chills*. And the addition of Fairy-type is intriguing. Maybe Mawile won't be completely useless with the new type?
I'm looking forward to this one, even if I can't get it on release day.

Although admittedly, he actually looks kinda badass in the new anime.
He just looks not good in the game.
