That's a tough one, but if I was absolutely forced with choosing, I'd probably say Mega Man X. Although there are so many damn close ones.

Final Fantasy VII, Mega Man X2, Phoenix Wright: Ace Attorney and Breath of Fire III come to mind. I don't have a particular favorite, but these are among the best.

Ace Attorney, Chrono Trigger, I imagine Chrono Cross' would be good too, though I didn't get the chance to play through much of it due to it cocking up, but I base that assumption on this song:

Upon further reflection, I forgot to mention Pokemon Red and Blue, Pokemon Gold and Silver and MediEvil, so for shame.

As great as they are, I don't like them as much as the ones I mentioned.
